MS Paint (sketch, with a mouse XD)
Paint Tool SAI (final lineart and coloring)
GIMP 2.8 (transparency, the red stuff on the floor, and the star)

No it doesn't. Mine has the same problem. What I do to get transparency was to save the sai file as a psd and then open it on GIMP.

EH. I use firealpaca now because gimp is a pain. It's easier actually, just save it as a PSD file, you'll see the transparency and you know that is when you save your file as PNG. Basically like Photoshop, but free too.
