Why does he have different eyes? Was it from going into the light?

Yes. Shadow actually mentions that one of Dusk's eyes had a light overdose, which is his yellow eye.

So the Dark Links aren't evil?! O_OΒ Well, it does look like Gloom and Dusk have a bit of 'glow' from art I saw,Β but certainly not enough.Β Perhaps twelve times too small.

In the story, they are evil because they have no hearts at all. Once they have a small part, they begin to change. The last one to obtain a 'glow' is Dusk 
And yes, the tiny amount of heart they have is indeed incredibly small.

Ah, you'd have to read the story. It's way too long to explain, heh heh.
All I can say is that being shadow beings, as they call themselves, the thing they want is a heart because it is what they don't possess.
And not really; they don't exactly join Link's side, as Dim says, they are selfish and work in the side that's best for them.
They change when they acquire a piece of heart because they begin to have feelings like 'normal' people.
