Curse you Chrystal clods, always clogging up the Toilets! I'm sick of it ARGH!!!!
hmmmph! Ah'm stuck!
This popped to mind after watching some of peridot's best moments on youtube.

So you can look at this in two different ways:
one is that between the return and jailbreak, Amethyst managed to get away before being put in the jail cell, and tried to escape through a toilet (the hand ship doesn't just house gems, and sometimes other aliens need a place to go do their business, gems may not need it but hey doesn't mean that they cannot accommodate others) and Jasper makes peridot unclog her out, which is the actual origin of chrystal clod (but then we see Amethyst in her reform so that's a lil odd)
or two if Peridot gets redeemed, her gem temple room would be made out of the smashed pieces of her old gem ship, and the travel through the other parts through the magic water, they just used a toilet to make it look nicer than just a hole. And Amethyst got stuck trying to get through that portal, so Peri now has to unclog her again

Steven Universe may not need toilet humor at all, but that doesn't mean we can't have some at least once (heck i heard they may even be a future episode focusing on steven's bathroom?)
