As you can see it's still not even the end of act II! Writing it all down made me realise just how big this entire project was.

This is probably at bit late, but Professor Oak is the protagonist in Landwalker's earlier nuzlocke that took place in Hoenn. If you reverse the generations, so there are over 600 pokemon in the beginning and only 150 in the end, you've basically got the more recent generations, with 600 pokemon which are slowly going extinct so there are only 150 pokemon in the end, which is what's happening here. In short, the generations have been reversed to explain how in the older regions like Kanto there are only 150 pokemon.
I hope this helped, I have a habit of overcomplicating things, sorry about that.

It's great how you turned the wonky, retconned mess that is the number of Pokémon species in the games (only 150 Pokémon! No, 151! No, 251! etc.) into a major plot point. Why do the Gen 1 games have so few Pokémon? The rest are extinct, of course! While I'm not quite sure how Gen 2-6 evolutions of Gen 1 'mons factor into this (maybe they lost the ability to evolve in these ways?) it's still really neat.

Wow I can't believe Oak is really Sapphire (er... nameless protag) Jeez, you really thought this one out! Makes me even sadder that you won't continue it as this story has got to be quite possibly the most intriguing plot I've ever seen.
