That's sort of her lesson in the movie. She believed Joy was all Riley needed to be happy only to realize in the end, we all need all our emotions to work in harmony with one another. We need fear, disgust, joy, anger and especially sadness in our lives. As to why she was...like that to sadness, I guess it was because she was her complete opposite and just wanted, at least what she believed to be, what was best for Riley as her bond with her was so strong, hence not really being really mean to Sadness but just because she did not think of how sadness was needed for Riley till at the end and when Riley began to mature/grow up from a child to almost a teen, as well...sadness is not the most desired of emotions for anybody or thought of in most people's eyes but ensuring sadness and overcoming it came make one a much stronger person. Hence why Joy let Sadness over to the controls at the end to resolve everything from how she saw Sadness try to cheer up the Imaginary Friend (I forget his name. XD) and what Joy learned from her and Sadness's journey back.

But that's just my 2 cents.
