My reasoning for shipping them has always been: 1) Established single-parents (though Mothra technically just keeps giving birth to herself, what with the whole reincarnation thing), 2) Have a rather complicated history of being both enemies and allies (a love-hate relationship?), and 3) When the chips are down and the world is threatened, they're both always on the same side.
Aside from them, I'm also a big fan of the two Rodans from the 1956 movie; I found their tragic "can't live without each other" ending to be quite tear-jerking.

Actually, I've always thought that the Rodan that appeared in "Ghidrah, the Three-Headed Monster" (1964) was the offspring of the two that died at the end of "Rodan". I personally feel better about that viewpoint, as it makes their tragic deaths meaningful (as opposed to meaningless, since one would have ended up living without the other despite the actions it took), and it would also mean that that Rodan wouldn't have to suffer or anything when thinking about the loss of its mate.
As for Minya's biological parents (since it's almost universally accepted that he's not Godzilla's biological son, just adopted), I have had a theory for a while that perhaps the first Godzilla, the one that appeared in the 1954 movie, was female, and if that were the case, then perhaps the Godzilla that appeared after her (1955-1975) was male, and therefore Minya could be their love-child. That's just a wild theory of mine, however, and has no basis or fact at all.
