...in the next re-release/remake of Ocarina of time. /jokingInspired by a theory on why Navi left.
As for why Navi is talking to Twilight Princess Link at the end, remember how there is a fairy cursor that greatly resembles Navi in the game? It doesn't play a role in the story and never interacts with Link, but there could be another theory on why that is : P. Maybe it's Navi but, being a cursor, she can't contact Link...no matter how badly she wants to. Or it's simply a cursor (albeit a reference to Navi).

Maybe the cursor really is Navi, but for some reason she can't interact with him and he can't see her, so she's just there to guide him on his journey with Midna.

Maybe she ran away (as seen in the ending of Ocarina of Time and the start of Majora's Mask) so that Link wouldn't have to see her vanish.

probably...maybe she didnt want to bear the thought of Link crying at seeing the one who kept him alert for weeks to months (depending on real time how long it took) and so she left and went out of view, not wanting the one she had bonded so well with...to see her vanish and she feeling bad that she was the cause before she vanished...so she left and went out of view so she didnt have to know he would be crying.
