...in the next re-release/remake of Ocarina of time. /jokingInspired by a theory on why Navi left.
As for why Navi is talking to Twilight Princess Link at the end, remember how there is a fairy cursor that greatly resembles Navi in the game? It doesn't play a role in the story and never interacts with Link, but there could be another theory on why that is : P. Maybe it's Navi but, being a cursor, she can't contact Link...no matter how badly she wants to. Or it's simply a cursor (albeit a reference to Navi).

Personally my theory on fairies has always been that they go back to the fountain/stone from wench they came instead of dieing which is why they're there the next time. Maybe she got just dragged back to the forest so she could take care of the baby Deku Tree.

What if the whole purpose was to "Help Link save Hyrule and disappear to get him to try and find me which would cause him to get mixed up with Termina"
