Can Dogoos handle all the crazy power ups that Goombas have?

Probably, the Goombas have a lot of stuff they do not know how to use properly or stuff that they can't get without Bowser's help.
Namely, Cat Goomba and Tanooki Goomba are given to them, Micro Goombas, while they would count as outside help, are ultimately useless as they just slow opponents down and they are pretty slowΒ themselves. Large transformations don't matter when it is said by Nintendo themselves, you can kill them by easy means, a "goomba is still just a goomba." Other things like the Kuribo Sock and Pumpkin Goomba don't matter when anyone can get around them. They have shown the clear inability to not know how to get off the ground without a prior boost, too, when it comes to the Paragoomba. Their own inexperience with their own stupidity commonly leads to their death and will likely be the same here.

About as easy to wipe out as the regular Goomba, until Hyper powers up, for one, and two, hyper Goombas and headbonks are part of another universe, and three: they have still shown unintelligence, just like any Goomba.

Paper Mario isn't canon, Paper Jam is a thing and kind of proved that, and not only that, but you have mechanics in Super Paper Mario specifically involving 2D to 3D switches,Β and we already know Mario in the main canon and in Mario and Luigi exists in three dimensional space.
