I imagine Lillie tried to put vulpix back to the pokeball while she was on her shoulder and due to some aiming mistake both got inside the ball and, since the pokeball can only store one creature at a time, vulpix's body bagan fusing with Lillie's shoulder, chest and arm. Thankfully, the ball broke in the process releasing the, now conjoined, trainer and pokemon.

They don't think it's possible to go back, so they accept, get used and eventually like it by seeing it as a gift rather than a problem. A professor they're friends with think it's possible to make a pokeball specially for the purpose of reversing any conjoinment caused by an accident like that. With the help of Lillie and vulpix, the ball is developed and they're given one so they can choose when to go back to normal since they were happy with the conjoining at the moment.

Kinda, she can use/cast non physical attacks only since everything below the neck belongs to Lillie as well and requires effort from both to be moved. And such attacks cannot be used in battles against other trainers because they would count as Lillie's attacks.
