they should be in bare feet - simply to make them humiliated, deprived of footwear they don't deserve on, and to make them vulnerable and submissive.

These three would make excellent villains in Camelorum Adventures.
A rival institution, with a warden jealous of what Stan is doing, tries to copy his formula for rounding up freaks and incarcerating them - then modifying them into the warden's brainwashed private army!

One more practical reason should be mentioned:
Keeping the prison inmates barefoot helps preserve the often painted floor inside the cells and the additional position markings from the typical unsightly wear. The usual chipping and flaking off is drastically reduced, which saves renovations cost. The money saved on the renovation and the actual footwear itself can then for example be used to renew the prison officers' gear more often.
The scuff and abrasion caused by footwear is also reduced outside of the cells. While the prison inmates have to remain barefoot it is generally limited to the acceptable wearout caused by the officers' safety shoes.

Also for security reasons:
a shod kick by a resisting inmate is much more hazardous for the staff to sustain injuries. If inmates are kept barefoot there is hardly any risk in that.
Also bare feet are a target for methods of pain-compliance, which is very helpful for the officers to get struggling inmates under control more easily.
Lastly it is an evident fact, that barefoot inmates are more readily obedient to the prison staff and more compliant with rules and regulations.
