It is a cave, and don't worry. It's only one small room (Unlike Zygarde's cave ;w; )
I actually stumbled upon it while surfing around, and since it was the sea spirit den  (meaning Lugia's den; he's the sea guardian) and the three legendary birds had a big conflict with him in the second pokemon movie, maybe the cave was theirs. (Specific logic I guess, but I REALLY wanted Zapdos to be there ;w; Turns out, he will be!)

You need a pokemon that knows surf, since it's in the water.
I found a video that should help Fly to Coumarine City and take the monorail to the other side of town. Then pretty much follow the video until you get there: http://www.youtube.com/watch?v…

Thanks! I still have to catch Zygrade heuheu... I've been breeding an army of starters for trade and I forgot about the rest of the legendaries. XD I only have (had) mewtwo and Yveltal, before I traded Mewtwo for a shinnnnyyyy~ ))

(( Clawitzer. And it's even better because he's on my Pokemon Y, making him even more valuable to me (being a pokemon x exclusive).

I reaaallly want to transfer my Black/White pokemon to my Y. I have shiny Arceus I received from a trade. ( a shiny for shiny trade but it was worth itttt ) ))

My friend actually was restarting his Pokemon X game, so he traded over pokemon onto mine he wanted to keep. But he didn't need some anymore, so I got a Xerneas and a Mewtwo (with the Mewtwonite X) and Clawitzer which was really awesome!

(( I don't know how people manage to capture so many shinies. ;v; I've never run into one in-game... I've only hatched one... ONCE.

And these people are pulling shinies out of their pockets and practically giving them away. ))
