It's past 4 AM, and I can't sleep. What better time to doodle a Filo?
(Side note: Just finished watching The Rising of the Shield Hero for a second time, which is where the inspiration came from, yayyy.)

I hear you on that. I just ignore it, since, like Naofumi, I see Raphtalia as a daughter figure, not a love interest.
(Kinda reminds me of the Kain and Porom "ship," from Final Fantasy IV: After Years. I HATE that relationship. D: I see Porom being more like Kain's daughter than anything, but that's just me. 
Filo is cool, though!

Yeah, that is a reason for it too, but I just don't see much basis for them to have a mutual romantic relationship.
Naofumi has trust issues and while he surely cares about Raphtalia it doesn't seem to be romance.
Raphtalia feels like she only loves Naofumi because he was nice to her... which... isn't the best basis for a relationship to be honest.
I would prefer for her to just look up to him as an older brother/father figure like you said.
