I'm a bit curious as to how this came to be. If the toa became nuva by being dumped in energized protodermis, how was the cube formed?

It was never addressed in continuity as far as I can recollect, but the common and prevailing theory was based around the fact that it was predestined, and thus planned for by the higher ups, like perhaps Arthaka or the Great Beings.

That's possible, there are a lot of prophesies in Bionicle. The coming of the Toa was foretold, The Toa Metru thought 6 different toa were meant to take their place (but it turned out to be false). Even the Protectors in the new line had a prophesy containing the toa.
