I think that Dipper doesn't hold the copy, all Stan did was copy them normally to have them with him. Want a proof ? In "Double Dipper", the clones melt when they were splashed with water. Yet, in the episode "Into the Bunker, when the water flood Wendy and the Shapeshifter, the book didn't melt. Because it's the real one.

What Bill doesn't realise, dipper doesn't know and everyone else seems to have forgotten, is that Gruncle Stan made a copy of that book. Dipper sacrificed the book for his sister but the mystery can still be solved.
