It went pitch black, Thomas looked to the left of him and there she was, Bloody Mary standing in white rags. Blood everywhere with a knife in her hand then disappeared. The biggest fright of Thomas's life.

You may be wrong there. The real Wendy's the one holding the book. The shifter was knocked out. I seen the whole episode, and I still recall 'Wendy' crawling quickly then tackling the actual one.

No, I distinctly recall that when the Shifter was holding the diary when the water washed them all away. So that was the real Wendy knocked out, and the Shifter approached Dipper to try and make him attack the real one.
