Because Papyrus' soul is usually depicted as being yellow(ish) and Sans' soul is usually depicted as being blue, so green was a fitting color for the skeleton I believe to be their father.

Ohhhh, I see.
I thought Pap was usually orange (like Asgore and Gaster's orange and blue eyes- hm, I wonder if there's a connection there, fufufu). Sans' eyes do flicker yellow and blue, and perhaps that could either be him remembering Papyrus in throes of agony, or an actual sliver of Pap's soul that goes to roost within him.
