Near the end of the Human-Forerunner War, the humans, who were being defeated and crushed by the Forerunners in all the battles, began to engineer a popular idea, a common idea that began to be talked about among the civilies, scientists and military of the Hominid Empire. "Why not use the Flood as a biological weapon against the Forerunners?"This question came to the attention of the Lord of the Admirals "Forthencho" who was informed by his peer San Shyuum, that he was working on controlling the Flood's strains to take over ships or any other construction that was indicated to them. The alliance could see a hope in this war, the leaders and the most important minds of both races started to investigate. Both the humans and the San Shyuum believed they could control the Flood since they admitted to defeating it...
In a meeting between the most influential leaders of the Alliance in the galaxy, Jutpishka, the second in command of the Archeominid Factories, known for his impressive achievements in planning, devised a way to camouflage Forerunner ships obtained during the battle that were infected with the Flood, thus contaminating every Forerunner planet that was in the galaxy.
A silence in the room arose, everyone knew what would happen, the Lord of the Admirals requested a holographic screen, and raising his hands slightly to indicate what was projected on the hologram he indicated,
-Maethrillian, we'll take the capital of the Ecumene, if we're going to fight, let's fight everything-. Exclaimed Forthencho.
The whole room began to debate, some were horrified to think only of the capital Forerunner, the impressive Maethrillian, but everyone knew that there was no time to think, it had to be now.
In the last moment of the meeting, Yprin Yprikushma, the political leader of the Humans, together with the scientific division of the alliance, warned that the plan could fail and in case of not achieving total control of the Flood, the whole galaxy would be in danger.
After arduous discussions, the human leaders decided to step aside and accept the fate, they preferred the good of the galaxy before their own good, so they would not accept the strategy of using the Flood. The last drop of hope fell from the glass to the ground, and nothing remained but to fight to the bitter end.
The San Shyuum could not admit the decision of the humans as they considered it a mistake not to accept the strategy. So in the face of disagreement they confirmed that they were moving away from the Alliance so it would dissolve. Finally in the form of revenge for the humans' spite. The San Shyuum revealed data to the Forerunners about the defenses of the human army and its capital Charum Hakkor.
Thus consummating the greatest betrayal known in the galaxy... The San Shyuum would be treated as honorless beings even by the Forerunners themselves.

Well well, this is quite intriguing. I myself haven't given much thought to an alternate timeline in which the AHE went through with using the Flood, or even about some of the greater details on the discussion of the proposed stratagem. You really got my attention with the idea that this was ultimately what broke the back of the Hominid-San Shyuum Alliance. I knew that part of it had to do with war weariness and part with how they saw the course of continuing the war as the AHE did to be untenable, but I always thought that the San Shyuum did it out of fear after learning of what the Forerunner forces planned to do with Humanity. They secretly negotiated favorable surrender terms with the Didact in exchange to codes or methods past the secret ways to bypass the defenses of Charum Hakkor.
Nonetheless, your idea is just as interesting, and I think it's poetic in a way, that the San Shyuum would deny the AHE more time to survive against the Forerunners for not using what they deemed was the best chance for their victory, similar yo how the AHE would delete and expunge any and all traces of research on the Flood to spite the Forerunners in order to leave them unprepared if they defeat Humanity. Even more darkly humorous when one thinks that the people who made those data purge directives would most-likely agree with the faction who wanted to use the Flood as a tool of last resort to turn the tide against the Forerunners. It made sense, though. If controlled in its spread, then the AHE can attack the Forerunners on two fronts, relieving them of most of the pressure they were under. Additionally, if the AHE played their cards right, their vastly-superior expertise and countermeasure technologies against the Flood would allow them to keep the infection from getting out of control. They knew how to optimally destroy Flood, the Forerunners did not, and they knew how to kill Forerunners. Once the Flood would overwhelm the Forerunners, then the rebuilding and refreshed AHE forces could sweep in and clear up the weakened remains of whoever survives.
Also, another interesting possibility is if they were able tp use the Flood to get Mendicant Bias on their side. One of my favorite parts of Primordium was the subplot of how Mendicant struck an agreement with the geas of Forthencho and many other composed AHE warriors to strike against the Forerunners. Imagine of Forthencho had been alive with almost all of his fleets and armies, all hardened veterans against the Forerunners. That" combined with Mendicant advising them on how they can exactly anticipate what tactics and forces the Forerunners are using, how to improve their own tech and tactics against them, and sabotage Forerunner automated facilities all over the galaxy, Humanity and the San Shyuum might stand a chance.
Either than that, the picture itself looks phenomenal! The atmosphere of the bridge of Forthencho's ship with the world in the background perfectly convey the feeling of a shadowy meeting between powerful interest groups discussing something historic.

Considering that the Flood was pursuing a strategy which aimed to punish the Forerunners for their ancient heresy against the Precursors, and the Humans would be helping them do that while trying themselves to uphold the values of the Mantle the best they could, there is at least a reasonable chance that the Flood would play along and help, since in the canon timeline they did initiate a withdrawal from the galaxy after the AHE started to push them back, to spread the false rumors of a possible cure for Flood Infection to get the Forerunners, who the Flood knew would crush the Alliance, to spare Humanity from complete extinction, since they still had their part to play.
In all likelihood, the Flood would help the AHE if they chose to use them against the Forerunners while trying to minimize collateral damage, since the Flood still held Precursor menories and Humanity was held in higher regard than the Forerunners to the Precursors. They would do this to a point, then obviously betray the AHE and San Shyuum just like the Gravemind would to Master Chief and the Arbiter scores of millennia later. The following war, with the strengthened Alliance and captured Forerunner machines on one side and anything corrupted by the Flood on another, would be interesting to say the least. The Flood would have all the strategic knowledge of all they consume in addition to what they observed in battle, but with infected Forerunner forces, they would have stuff which the AHE had been fighting for centuries constantly and which Mendicant knew inside and out. The Alliance would also closely-monitor the Flood in everything, such as placing their fleets in reserve and using the Flood as shock attack forces, letting the infected and Forerunners duke it out and clear out the weakened survivors. They would also set safeguards for the Flood, like allowing them to set up keymind planets but having portals linked up to planetcracker devices secretly around at all times. Both sides would know a lot about each other and the strategic maneuvering would be a marvel to witness.
