Clockwerk has been haunting the Cooper Clan for generations. He was the leader of the Fiendish Five and they were defeated by Sly Cooper who then destroyed Clockwerk.

The Klaww Gang then stole the Clockwerk parts from the Museum and Arpeggio was planning to take possession of the Clockwerk's body, but then Neyla betrayed him and took the body for herself. The Sly Cooper then defeated her and Carmelita then destroy the Hate Chip and all of the Clockwerk parts aged as all the centuries caught up with them and getting rid of Clockwerk for good... or so they thought.

It is unknown how Clockwerk returned... and now with the Universal Bridging Device (UBD) Clockwerk and the Sadistic 7 commit dastardly crimes in both universe. Before Layton's pursuit of Rattatin, Layton and Luke visited the World Museum which broken into and the new exhibit an ancient artifact was stolen by Clockwerk. Before they went into the case on this mystery, the Cantabellas asked Layton, Luck and Carmine to look into Rattatin who did a "hostile" of their company as they fear for the citizens of Labyrinthia.

During their investigation on Rattatin they discover that the robotic owl is somehow link with Rattatin and infamous Sadistic 7 and they know they have to solve these mysteries before it's too late.
