Samus has been captured by a metroid that is controlling her mind.Also, her hair is longer for no other reason that I like it like that.

I like to imagine that this metroid is a mix of the original metroid and the hunter metroids from Metroid Prime.
As for why the metroid is controlling her mind instead of just sucking out her life force um...that's what the intermediate metroids do, that's why!
