I remember playing that game but can't really remember the ending. All I remember is its the one you play out of suit after seemingly defeating Mother Brain.

Metroid Zero Mission for Gameboy Advance, a remake of the first one for Nes.
Depending on how fast you finish, and how many itens you collect, she strips out of her armor. I don't remember if the Nes version already had it, but at least from the Snes version forward all games had this "feature".
