Because it's still technically touching you in your stomach. An evolution stone is supposed to work on touch, so if doesn't work on your skin, it probably won't work in your stomach.

Well, it still is touching her isn't it? If it's in her stomach? If she wouldn't evolve if it was touching the outside of her body, why would she evolve if it was touching the inside of her body?
