Description
Since I'm a fan of the sonic games, I'd make this pic to tribute them. If they were ever to reboot the series like they did with the spyro games, I'd hope this would be the design for the characters.Plot:
In the world of Mobius, a place where humans are rare and sentient animals are the dominant species, an evil human scientist named Ivan Robotnik has conquered the city of Mobotropolis, using a terrible process known as Robotosizing, he has turned most of the populous into metallic monsters to carry out his will, with the help of his assistant Dr Julian Snively, and his army of Robots, he soon plans to turn the entire world into his own personal empire by any means. Now it's up to a certain blue hedgehog and his group of Freedom Fighters to put an end to Robotnik's schemes and bring back the world and the friends they once knew

That's an odd choice making Fang a hero character but it's your universe so I'm not complaining.

I know he was technically a villain in previous games but I couldn't help but have a little fun with twisting some backstories a bit, follow his link and find out what I mean

Also I noticed that you've put Fiona on Robotnik's side while having Rouge as a Freedom Fighter. I'm actually trying to make up my own Sonic fan fic universe which has Fiona as a Freedom Fighter as well as being Sonic's girlfriend, however I'm in a bit of a mess at the moment with the entire casting probably because I worry I may have to many characters and there's a lot of characters and ideas I'm not sure on.

Well I have made a big word document listing them, it goes into a lot of detail but I reckon I need a better way to list them so people can see. Probably make it in blog so people can easily see it and give their opinions.

Sounds like a plan to me, though the way I would do it is select a few characters to focus on as the main characters, and the rest can be secondary or background, that way the plot doesn't get to complex

Oh ok, well right off the bat my main characters so far are Sonic, Tails, Fiona and of course Dr. Eggman. Although I'm not sure where Knuckles would fit in, I'd like him to be a main character since he is part of Team Sonic, however after reading how you portray Knuckles in your story and what became of his island home, that's actually quite a good idea. 
Now what about the other good characters such as Sally and the other Freedom Fighters and the characters that are affiliated with Dr. Eggman? For Eggman’s side of course there will be Metal Sonic but also I want to use the Egg Bosses, the ones I definitely want being Clove, Cassia, Thunderbolt, Maw and Axel but not sure about Lord Mordred Hood and Akhlut the Orca, they seem rather overpowered to me. I am interested in including Snively although I’m not sure what way to put him, in current comics he’s no longer related to Eggman and is no longer working for him and also I want to use Black Eggman (Metal Robotnik) of the Sonic OVA who eventually goes rogue against Eggman. Apart from the Eggman Empire characters, I was also thinking of having the Destructix lead by Scourge so that there's more villain variety, now I'm not sure to make Scourge actually from an alternate universe or to make him as Sonic's actual evil twin brother but if I went with that I wouldn't know what former name to give him as he wouldn't always been known as Scourge, obviously the characters on his team would be different such as Sleet and Dingo now being part of that team and now being mooks like how Sleet looks here. fav.me/d6rugvs
Then I have this idea to make Amy into Scourge's girl as she betrays the Freedom Fighters similar to how Fiona in the comics did so. On further note there's just so many Sonic characters out there it's hard to choose which ones to have.

Well I think Princess Sally is quite popular character so maybe I could use her as I actually have different ideas for her, first idea is that she deliberately has a romance between 3 different guys being Monkey Khan, Griff the Goat from a one time episode of SatAM and Shadow the Hedgehog, lol I think that one would be quite chaotic.
The second idea is that Sally ends up becoming Mecha Sally but the problem is I don't want the Roboticizer in my universe but I'm not really sure how else to implement it?

You could go the whole Cybermen/ borg route, a bunch of Eggman's bots take her and "upgrade/assimilate" her via implants,

Hmm well in the games the animal critters Dr. Eggman captures just puts them inside the badnik robots while in Sonic Lost World the Zeti turned Tails into a cyborg for a short time before becoming normal again. In the current comics many of the Egg Bosses are enhanced with Cyberization and since I'm using many of them I think the cyborg route sounds good. I think how I would make this happen is Sally would be on a mission that goes drastically wrong from a rope breaking (not sure to make it like the Operation: EndGame story in the comics where someone cut the rope) and she falls down from a high height and although the fall doesn't kill her but all the bones in her body are completely shattered making her paralysed, the other Freedom Fighters are terribly shocked at what they just witnessed but they can't help to check if she is still alive as they are being chased by a whole attacking swarm of badniks and Eggrobos (the latter serving as Dr. Eggman's main army enforcers). Sally is then taken away by the Eggrobos to Dr. Eggman and he decides that he wants to take the opportunity to convert Sally to his cause as well as being the ultimate insult towards her father King Acorn and to her former Freedom Fighter friends so none of that "we must upgrade and assimilate stuff". With his Cyberization technology he intends to alter her mind to have her lose all feelings and memories of her past life, however since the majority of Sally's body is now useless and can't apply a simple Cyberization like some of the Egg Bosses have, so Dr. Eggman decides that the best way to get around this is to rebuild her entire body so what still remains of her are now grafted into a mechanised shell.
Meanwhile the Freedom Fighters are now terribly upset of what they saw happened to Sally as they all now believe Sally to be dead and Fiona is crying in Sonic's arms being thankful that it wasn't her who fell. King Acorn hears the news and he was the one most heart broken being her father of course.
Now how does that sound?

Oh yeah, I'd say Dr. Eggman would probably give her false memories along with the memory wipe so she would believe that she has always served Dr. Eggman after being disowned by her father thus also believing that Eggman took her in when she was younger. And she would also believe that the Freedom Fighters were old friends that betrayed the Eggman Empire and were the ones responsible for what she is now. I think the moment she wakes up in her new mechanical body, she would be frightened at first but she'd soon accepts it and vows revenge on the Freedom Fighters. I think that would work, that way the Freedom Fighters would think they did something wrong to tick her off even if it's all part of Dr. Eggman's plan to break them apart.

Hmm, not sure why the picture I linked is tiny small but yeah it could work, normally Metal Sonic would be a cold literally heartless thing but since he does have all of Sonic's life data put into him, he would probably still have feelings but his orders from Dr. Eggman always come first.
