I have some suggestions:

Nintendo

• Akira Howard (Astral Chain)
  Well, since Astral Chain has become a roaring success, you think we'll see Akira Howard pop up?
  
• Anna (Fire Emblem)
  She's been in every single Fire Emblem game; she definitely deserves to be included.
  
• Bandana Waddle Dee (Kirby Super Star)
  He's probably one of the most requested characters from the Kirby series to appear in Super Smash Bros. Ultimate. He at least deserves a shot in a Nintendo vs. Capcom game. don't you think?
• Banjo and Kazooie (Banjo-Kazooie)
  Well, now that they're in Super Smash Bros. Ultimate, I'm sure they're able to get into a Nintendo vs. Capcom game.
• Black Knight (Fire Emblem: Path of Radiance/Radiant Dawn)
  A fairly highly-requested character for Smash. I think he would be an interesting choice for those who like those heavy fighters.
• Byleth (Fire Emblem: Three Houses)
  Three Houses won Strategy Game of the Year at the Game Awards, and Byleth got into Super Smash Bros. Ultimate. So you might as well include him/her as well.
  
• Chrom (Fire Emblem Awakening)
  Might as well have one of Robin's allies. Plus he got in Super Smash Bros. Ultimate.
  
• Corrin (Fire Emblem Fates)
  He/she's controversial, but look below in the Capcom suggestions to see why I went with him/her.
• Dixie Kong (Donkey Kong Country 2: Diddy's Kong Quest)
  Throw her in and every DKC fan will be happy.
• Duck Hunt Duo (Duck Hunt)
  Wholly up to you, but he should at least be considered to appeal to long-time Nintendo fans.
  
• Elma (Xenoblade Chronicles X)
  People would probably like to see Rex more. But I think we need to give some love to the Wii U game. Besides, we get to kick ass to the tune of Uncontrollable .
• Generation 8 Pokemon (Pokemon Sword/Shield)
  There's a handful you could use: Rillaboom, Toxtricity, Urshifu, Zacian, Zamazenta, and Zarude
  
• Geno (Super Mario RPG: Legend of the Seven Stars)
  C'mon. Imagine the reaction for the reveal trailer. It would make Banjo and Kazooie's Smash Ultimate reveal trailer look like child's play.
• Ice Climbers (Ice Climbers)
  They've been in almost every single Super Smash Bros. game. They deserve a shot in a Nintendo Vs. Capcom game.
  
• Incineroar (Pokemon Sun/Moon)
  With a handful of wrestling-type characters in the Capcom side, I think we need some in Nintendo's side. Throw in Incineroar. He'd probably be insane to play more here than in Smash Ultimate.
  
• Isaac (Golden Sun)
  One of Nintendo's most underrated JRPGs, and one of the most highly-requested characters to appear in a Super Smash Bros. game. What say you throw him in there?
• Isabelle (Animal Crossing: New Leaf)
  She got in Super Smash Bros. Ultimate. She definitely deserves a spot in Nintendo vs. Capcom.
• Krystal (Star Fox Adventures)
  I think you had her in one of your earlier rosters. You think you can bring her back?
• Linkle (Hyrule Warriors)
  I think people would enjoy this inclusion. Hyrule Warriors was a memorable first attempt to merge a Nintendo IP and Warriors-style gameplay, so having Linkle would be a great honor.
• Lucina (Fire Emblem Awakening)
  Personally, all of Marth's descendants need to join Marth himself.
  
• Lyn (Fire Emblem: The Blazing Blade)
  I've seen her requested quite a bit for either Super Smash Bros. or a potential Nintendo vs. Capcom. So, why not give her a shot.
• Orchid (Killer Instinct)
  I think since Banjo and Kazooie was allowed in Smash, what's to stop another Rare-owned character to make a crazy return? I'm a big fan of this character quite a bit. And I see her song being that kick-ass remix of "The Way U Move" . She'd probably need to be nerfed so she isn't as combo heavy as she was in Killer Instinct, but it could work.
• Rex w. Pyra/Mythra (Xenoblade Chronicles 2)
  Chances of him getting into Super Smash Bros. Ultimate is slim (he's a spirit in World of Light, as well as a Mii costume). So why not do the next best thing? Pyra and Mythra can be switched, allowing a variety of different movesets for Rex.
• Ridley (Metroid)
  He's proven to work in Super Smash Bros. Ultimate after all doubts of his size were squashed. Now let's see him try his hand in a Vs. Capcom game.
  
• Vaati (The Legend of Zelda: The Minish Cap)
  He came from a Nintendo game made by Capcom. Just saying.
  
• Waluigi (Mario Tennis)
  He's way past overdue for a fighting game.
• Wolf O 'Donnell (Star Fox)
  Didn't you have him at one point?
  
• Wonder Red (The Wonderful 101)
  How are you gonna include Viewtiful Joe and not Wonder Red. I know it's predictable for Wonder Red and Joe to be rivals. Still, why not?
  

Capcom

• Alex (Street Fighter III)
  Considering he was in Tatsunoko vs. Capcom, he should be fairly highly recommended to be in a Nintendo vs. Capcom roster. Doesn't hurt to have a few wrestling characters here and there.
  
• Biff Slamkovich (Saturday Night Slam Masters)
  No one can ignore Saturday Night Slam Masters. A truly underrated arcade wrestling game. Throwing in Biff would be a wonderful kudos to fans. Plus, it would be a somewhat reunion between him and Mike Haggar.
  
• Claire Redfield (Resident Evil 2)
  It's a crime that few people don't acknowledge Claire Redfield for their fanmade Nintenod vs. Capcom roster. She would make a fitting rival to Alex Roivas.
• Edmond Honda (Street Fighter II)
  I.E. the perfect rival for King K. Rool. Sumo wrestling crocodile vs. actual sumo wrestler.
• Edward Falcon (Power Stone)
  Now how could you forget one of the most underrated Capcom IPs of all time? He's way past overdue for a Vs. Capcom game.
  
• Jon Talbain (Darkstalkers)
  Why shouldn't he be in a Vs. Capcom game. He's long past overdue. And even though having a rivalry with Wolf O' Donnell is predictable, well, why not? They're both wolves.
  
• Lucia Morgan (Final Fight 3)
  She's become relevant again thanks to recently joining Street Fighter V roster last year. I think she would be a great addition to a Vs. Capcom game.
• Lynn Kurosawa (Aliens vs. Predator)
  Wholly up to you. But I've seen this appear in everyone's fan-made Vs Capcom installment. It all depends on whether or not the creators of Aliens or Predator would let Capcom have the rights for this one time. Still, it would be a treat and a half! And obviously, her rival would be Lyn.
• Maximo (Maximo: Ghosts to Glory)
  Oh, this definitely has to be a thing. I saw video of this game, and really wish I got into it when it came out back in the 00's. Including him with Arthur and Firebrand would be a nice tip of the hat for Ghosts 'n Goblins fanbase. Then there's the fact he could have Chrom as his rival.
  
• Mega Man Volnutt (Mega Man Legends)
  A lot of people are fans of Legends, and wish the series would come back. He appeared in Tatsunoko vs. Capcom, but that game went so far under the radar when it came out. So I think he deserves a second shot. Plus, you can't have Tron Bonne all by her lonesome, amirite?
  
• Nero (Devil May Cry 4)
  He pretty much deserves to be in a Vs Capcom game by now.
• Roll (Mega Man)
  Gotta include the Blue Bomber's sister!
  
• Ryu Bateson (Breath of Fire II)
  Much like Nintendo's Golden Sun, Breath of Fire was one of the most underrated JRPGs that Capcom made. You should throw him in to be a rival to either Isaac (an underdog JRPG hero) or Corrin (a dragon shapeshifter).
• Sakura Kasagano (Street Fighter Alpha)
  It never hurts to throw her in a Vs. Capcom game as a wild card! I think she would be a good rival to Dixie Kong.
  
• X (Mega Man X)
  A must! I think he deserves a second chance after somewhat being stiffed in Marvel vs. Capcom: Infinite.
  
• Zack & Wiki (Zack & Wiki: Quest for Barbados Treasure)
  Where are they? Bring 'em back. Also, they would make great rivals to Banjo and Kazooie!

I love how each character is set up as a foil to each other on the opposing rosters.
