It's kind of an inside joke. In the speedrun of PiT, you skip the cutscene where Luigi gets the Yoshi Cookies, but at the end of the game, produces cookies out of thin air to give to the babies. So we call them "Flesh Cookies", implying Luigi just formed the cookies from his flesh.
