I think the official explanation for why they call Charlotte Bebè is because they can't read the runes. Also, Mami and Bebè... Mommy and Baby...

I like to think it's because the names of the witches aren't known by the characters (and they don't ask them lol) maybe?  Or maybe they just felt like giving her a nickname haha.

I'm not entirely sure why she's called Bebe, but I'm pretty sure it's just her nickname? Bebè, which is similar and Italian, does mean baby or infant which is adorable when you consider her relationship with Mami.
