Interesting I imagine Megatron to choose his own alien form and Vilgax becoming a Targetmaster. And I imagine Starscream and Ghostfreak to be Powermasters. All those ideas are good. ^^
I have suggestions for the others:
Heatblast: someone similar to Hot Rod
Ripjaws: not sure
Stinkfly: like an Autobot version of Waspinator
Ditto: Bumblebee
Way Big: Omega Supreme
Wildvine: Botanica (female plant Transformer from Beast Machines)
Upchuck: someone similar to Rattrap
EyeGuy: Shockwave
Eon: a Headmaster with his ship as a Transformer body.

A Powermaster is usually a cyborg that can transform into a Transformer's engine and combine with it. In Ghostfreak's case he could posess Starscream's engine to give him ghost powers or something like that
