Sonic is not omnipotent. He has a very inconsistent aura of invincibility (blasts don't affect you, but punches can?) And even if we take by account that the strongest enemy Sonic faced was Enerjak, who defeated him and Shadow at the same time, could destroy entire universes by punches, then that's little to Flash's biggest feat of running fast enough to hold and keep an entire multiverse going while time was killing him. If he's able to hit you at that speed, even incredibly powerful beings like Galactus could feel that.
Remember, speed increases mass, and Flash's mass and electromagnetic field are insane when he goes almost at instant-teletransportation speed.
