Interesting theory, there haven't been a legendary Pokemon dying in the anime outside of the movies. Not sure if the writers would go that far even though they showed both Pokemon hunter J and Cyrus dying during Diamond and Pearl before. We would never know what's going to happen until the episode comes in the future.
