I love their expressions here, especially Bowser Jr.'s. He just springs it up on them out of nowhere, making no direct eye contact with any of them.

Oh! And yes canonically they referenced to Bowser as their father, in Mario & Luigi Paper Jam.
On the German version, they called Bowser "father" and then they said "we mean, King Bowser"
the quote was:
"Sorry father!, I mean, King Bowser!"

Also in the Koopalings Palutena's guidance in Smash Bros. Wii U, they joked about the Koopalings relationship with Bowser.
