It kind of depends on what software you use; You can use any program (However MS paint is not recommended), save the lines, upload it on your art program, and the background should be transparent for you, add a layer above the lines, and set that layer to "Multiply". so if you use a fuzzy tool on the inside lines of where you want to colour, you could go from there, however I usually use the fuzzy tool and click outside of the lines (Basically the background) then invert the selection, then colour away!
