well it is quite instinctive nowadays, like I simply choose them, without giving it much thought, but I remember while I was learning I'd copy colors from an actual anime picture, and later modify them depending on the kind of situation, using Photoshop color enhancing tools, such as Hue/Saturation, Brightness/Contrast, Levels, etc.
