This next thing is experimental, so:

There's an extra world you can go to called "Red Planet", it is unlocked after you beat the game as played in the creepypasta on the hardest difficulty, collecting every RED artifact from each level of each world. The reason that it cannot be unlocked by playing on any other difficulty is because the RED artifacts only appear in levels on the hardest difficulty. One completed, the end screen will show, and after the credits roll, you get a message saying:

Enter REDPLANET at the password screen!
If you can manage to survive this, I'll repay the favor.
Else? I WILL ENJOY RIPPING YOU LIMB FROM LIMB.

Also, even if you know the code, it won't work until you suffice the above prerequisites.
So RED PLANET is a whole new board to play on. This new board contains much harder versions of some of the already gruelingly hard levels from the other worlds of the game. But that's just the tip of the ice berg, this is only the FIRST part of the board! Your characters for all RED PLANET are Godzilla, Mothra, Anguirus, and Solomon.

The board is actually three parts:

1) The Unholy Levels
2) The Boss Arena
3) RUNNING HELL

The Unholy Levels is the board containing the harder versions of the already hard levels from the other worlds of the game.
The Boss Arena is just that, a board that contains all of the bosses from both the original Godzilla NES and the creepypasta.
RUNNING HELL is a hard RUN level, Red is incredibly fast in this RUN, but can still be beat.
The level itself is a marathon run of every RUN level in the game.
Each section you play through is with a different monster:

1st: Godzilla on Land.
2nd: Solomon on Land.
3rd: Anguirus "underblood".
4th: Mothra in a shadow\red labyrinth hybrid.

Once RED RUN is completed, you're up the final fight with RED and his forms in FINAL SHOWDOWN. Again, characters switch as he switches.

1st Form: The spider-like form you see in the RUN levels. (Godzilla)
2nd Form: The Flying Form (Mothra)
3rd Form: Swimming form (Anguirus)
4th Form: Final Form (Godzilla)

Nothing much changes with the 1st form, aside from the fact that he's much faster.
The flying form must be fought using Mothra, RED flies fast and has several deadly attacks. Blood missiles, blood beams.
The Swimming form, fought using Anguirus, next to the final form, is probably the hardest of the four forms. RED dives into the blood and jumps out randomly to attack, and each bite chunks health out like crazy!
Like the first form, nothing much has changed, aside from heightened strength and speed, and a few new attacks. RED can now summon a fiery orange and red SOUL BEAM from the ground that does tremendous amounts of damage, another new attack for RED is the ability to drop ASTEROIDS on you, again, doing lots and lots of damage. Now, just like the creepypasta, your entire party will die. When this happens, you'll return to the board and find Acacius. Use him to beat RED, which here is much harder than usual. Once you defeat RED, you get one last end screen.

SO A DEAL IS A DEAL.

So after all that, you unlock Acacius, RED (All Forms), Mecha-Godzilla, Space Godzilla, Ice Raptor, Not-Ghezora, and Not-Mecha Godzilla, and Chimera.

NIPP0N 0RIGINAL - Replaces the title screen with the famicom music and title screen, replaces the intro music with the one used in the famicom, all player monsters have 2 less moves on the world maps.

N0 FAKERS ALL0WED - All not-monsters are replaced with the monsters they originally replaced from the creepypasta.

DESTR0Y ALL M0NSTERS - Similar to the original password on the NES. Start on Zenith with every boss monster on the map. All playable monsters will be available to the player as well.

This is more elaborate than a simple password, but it's an idea I came up with during a brutally boring math class yesterday, so here goes.

After beating the game once, go back and replay the quiz level on either Dementia or Extus. Both quizzes will be identical to how they were the first time, except that questions #12 in Dementia and #11 in Extus, which originally stated “Would you like a new monster?”, will now instead say “Do you remember?” -- perhaps since, at this point, you'll have all monsters unlocked anyway. This is a clue – you will need to input this phrase as a password. Return to the password screen and enter this password:

(...with the words separated by extra space characters.)

You will immediately be taken to a hidden quiz level containing SIXTY questions. The first 48 of these will be identical to the questions from Trance (#1-#12), Dementia (#13-#24), Entropy (#25-#36), and Extus (#37-#48), in the same order in which they originally appeared. You must answer all 48 of these questions with the same answers that Zachary gave in the story.

If you make a mistake on any question, Face will display his Maniacal expression, accompanied by a line of text that says “YOU IDIOT!”. The quiz will then end and you will receive some unpleasant penalty. I was thinking the penalty could be getting your entire game file erased, but if that's too harsh it can be replaced by a simple “Game Over” or being locked out of trying to do the cheat again. If you give the correct answers, Face will display the same reactions as in the story, except on Question #36 (“Do you like Mothra?”), where, due to gameplay relevance, he will be Surprised instead of Maniacal and won't say “TOO BAD!” either.

After you finish all the original quizzes, you will be presented with the final 12 questions, which are completely new. You will still get the “YOU IDIOT!” message and end up with the penalty if you get any of them wrong, but this time, the original story won't be able to guide you, leaving you to pretty much take shots in the dark for a couple of them. The questions, correct answers, and corresponding reactions are:

49. Do you like Rodan?

Answer: Yes, Reaction: Weird Face #9 / Ninja Mask

50. Can rabbits see in the dark?
Answer: Yes, Reaction: Weird Face #5 / Grimace with Eyebrows Raised

(The answer to this question is a reference to both Solomon's motto -- “Still the best, 1973” -- and the fact that Face gave you Solomon, not Acacius; therefore, he would expect you to appreciate him and think he is the best monster.)

Answer: Yes, Reaction: Weird Face #4 / Cigar and Monocle

54. Does biting a woman taste like Zanderfruit?

You will be transported to a battlefield that looks like the first scene, from Earth, and your five monsters will be placed into a battle against Rodan, who will have a life bar that takes up two complete rows (Final-Form Red had three). Beat him and the screen will go black with a message reading "CONGRATULATIONS -- YOU HAVE REMEMBERED ALL".

You will then be returned to the Earth board with Rodan unlocked, and can use him as a playable character in any level you want (including Entropy, since he is able to fly). If there wasn't previously any room for him to fit on the board, new spaces are added to the board wherever needed. Congratulations, you have now obtained Rodan.

EDIT: Changed Question #57 to make it less similar to Question #35 (#11 in Entropy).

OPEN THE DOOR, GET ON THE FLOOR - I like the idea of alternate paths being unlocked, such as a way to go through Entropy without Face taking away everyone but Mothra.

CAPTIVE IN CIRCLES - Sends you to Trance, game is more "glitchy" and bizarre from then on like how Zach thought might happen. Only works once per playthrough?

EN0UGH - If your monsters all die, starting over from then on is an actual normal game of Godzilla Monster of Monsters from the very beginning until you exit and restart the program itself.

FUSION SEPPUKU - equivalent to DESTROY ALL MONSTERS, probably has its own board large enough to contain all monsters, uncertain about any stages themselves

HTRAE - Glitchy board, like with the messed up Earth stage in Godzilla Replay. May randomly stop working and reset automatically.

ALL WINGS REP0RT IN - All player monsters available from beginning, maybe with boss characters playable but only capable of being summoned from the player's starting points one-by-one, like in "sea m0nster" unless i'm misremebering

TIME FOR A STR0LL - Play as Red

SDRAWKCAB / MIRROR MIRROR - Gameplay is reversed in some way, in the sense of, say, using bosses to fight your way to the toughest stage, Earth, and knock out full powered Mellissa, Mothra and Godzilla. 

A COLD GREETING - Can access Gelid from Dementia's Arctic stages. Once you had completed it, it'd take you back to the title screen.

MY GIFT T0 Y0U - Extra levels and other stuff for each playthrough/game session. Though a cheat, you can actually just make it optional. The way this would work in-game is that you get an unusual stage randomly placed on the board that may or may not be disguised as one you'd expect. The level itself could be something like a washed out image of a forest with alternate paths. I had meant for this one to be from a different perspective rather than side scrolling. If you choose a path that has a small image of a fish in it you can get more levels and what not from then on, either as a one time thing or not. (It's just Red making fun of you accepting his bait)

RUN - All RUN stages, character select for each.

B0RKED - John Madden vs Xolta

CRYPTIC AND STRANGE / random string of numbers and letters (IIRC the original game displayed these sometimes for a particular level when you paused on the board) - credits that serves as a "What if?" ending, either viewed directly from password screen or when your monsters die. May have alternate content before hand if going with the latter.

This one runs with the idea of the cartridge's strange and eerie stuff having been partially the result of "some group project of a bunch of really talented and crazy people". The ending would have, as you'd guess, weird imagery and cryptic messages. There could be a list of people who made it but they probably wouldn't be actual names. Then maybe it'd end with the KILL YOURSELF sequence.

Suggestions:
- A password which will ONLY WORK when you BEAT the game (and that would be probably shown on a congratulations screen during or after the ending sequence). When inputted, it will allow you to play the first chapter of Godzilla: Replay (The Earth), where you get to play as Godzillasaurus before his mutation to Godzilla. This means it is a playable demo or teaser of sorts, and when you get to the screen where Godzillasaurus transforms to Godzilla from the nuclear explosion, there's text saying: "GODZILLA: REPLAY...COMING SOON". BAM!

- The "Destroy All Monsters" password could become a "Boss Rush" mode type of thing, where you have to face EVERY MONSTER encountered in the entire game. Like the suggestion seen above, this password only works if you beat the game.

- How about a password that can activate a VS Mode!? Similar to that one seen in Mega Man 7, but this one allows you to select EVERY MONSTER (e.g. P1 plays Gezora, P2 plays Not-Hedorah) and EVERY ARENA (examples: the boss area, Blue Mountains, RED's Stage, Forest) to their liking! Again, this only works if you beat the game.

- The weird "mini-games" from Godzilla: Replay would sound good, but I don't know how would that work.

- What about a password which allows you to play the alternate joke ending, where RED becomes John Madden and Xolta battles him? For added fun, the game should crash when Xolta and John Madden clash, as what it stated in the joke ending.

An updated, albeit insane DESTR0Y ALL M0NSTERS mode.
And GH1D0RA would be an extra world, probably a Replay map like Gelid.
CREEPYPASTA is a Hard-Mode, as if the game isn't hard enough.
RUN sends you to the Pathos RUN Level, then back to the password.
G0LDEN L1GHT lets you play as Acacius
1973 gives you Solomon only through the whole game.
J0HN MADDEN gives a jumpscare.
SANDERFRU1T gives another jumpscare.
SHARKA instantly takes you to the final boss with max-levels.
