If Team Rocket's organization had more of an impact on Unova than it did, I believe one story arc would go something like this:
Cassidy and Bip--
Butch: BUTCH! IT'S BUTCH! Why can't ANYONE get my name right?!
--Butch--have set up a secret laboratory with Dr. Namba, and have successfully captured the Sacred Swordsmen--Virizion, Cobalion and Terrakion--as part of an experiment Team Rocket is performing. It actually suppresses all of a Pokémon's past memories and rearranges them so that they think they've always been under Team Rocket's command! To make matters worse, Dr. Namba is using this device as a prototype until he makes one that makes this effect permanent! Can Ash, Iris and Cilan save the Sacred Swordsmen and take Team Rocket's most dangerous troops down?
I noticed that Mandibuzz, Garbodor and Eelektross, despite being evil and scary-looking, haven't really been used for evil in the anime, so I put them under the ownership of Cassidy, Butch and Dr. Namba. Originnaly I was going to put them under the ownership of an OC, but I thought this might fit in more accurately with the BW series.

The Mandibuzz for Cassidy and Garboarder for Butch, and an Electross for Namba are the most perfect Pokemon to have.
Also, I always had a fan-fiction involving something like this...
Those three were temporarally working for Team Plasma, the only reason for that is that they want to steal the Pokemon Controling device from Team Plasma.
And Team Plasma is using there device to Controll Terakion, Virizion, and Cobalion only to serve as a distraction for Nate, Cherin, Hilda, Hilbert, and Hugh who have been fighting Team Plasma for some time now. And the distraction is so that Team Plasma can secure and take Kyrum to use as a power source for there giant Freeze Ray on there ship, just like in the games. And yes, they plan to control Kyrum too, using something like the device and even plan to use Melloetta as a control device for Kyrum too. Along with all of the other Pokemon in Unova too. (Spoiler alert) And a small control device is placed on Melloeta's forehead to control her and force her to sing (Which they will need obviously)
And there is more I need to explain later...

And when the three Swords of Justice outlive there usefulness, I'm sure Team Plasma would think of something like this as well, and should have might I ad.
But the fact that you've come up with an idea where the Villanous Dr. Namba creates something that suppresses all of a Pokemon's past memories and rearranges them to only think that they belong to Evil people like Team Rocket is PURE GENIOUS of you! 
Which reminds me... Which do you think is more powerful? Team Plasma's controlling device, or Namba's new invention? And what would happen if you combined the two together for the ultimate weapon?
P.S I severley wish they had made the B&W series just as good as the X,Y&Z series, but I have a few ideas on that too...
