First off....have you seen the arc?  I don't actually recommend it, and you wouldn't be missing much,  but it's totally up to you   This arc was the last one produced and it was intended by Ciro Nieli (the executive producer) to be the series finale....despite massive canon contradictions (ie, Renet's description of the turtles' actual future) in a lame attempt to prevent people from messing with this version of the turtles in the future.   He claims that it's canon....I (and a good number of other fans) call BS, and choose to think for ourselves.  Dropping a turd, polishing it up, and calling it "canon" does not automatically make it canon.
Nickelodeon, which owns the franchise (and therefore has the right declare something canon or non-canon), is treating it as non-canon if you look at the official TMNT twitter (and in the press release for the final DVD  it's referred to as an alternate dimension).  They went so far as to declare the Bebop and Rocksteady crossover arc the official series finale instead....a rare good decision on their part.
The arc works OK as an alternate reality, though it still has flaws.  My headcanon?  Raph wrote a self-insert Mad Max fanfic.  It does not fit into the canon timeline.   It is also plagued by an overall weak story (basically, it's a Mad Max rip-off),  it's quite nihilistic (if it were the canon ending, it basically would have made the entire series, everything the Turtles accomplished absolutely meaningless).    Karai and April are fridged...which has some pretty unfortunate implications.   There are some severely OOC moments (mainly Leo).  The animation is beautiful (other than some truly abysmal character designs) and the voice acting is fantastic (especially Sean Astin, my God).  There are a few good moments, but for me it wasn't nearly enough to salvage the arc. 
Personally, I view Owari/Kavaxas as the ending to the main canon storyline.  Season 5 is otherwise just some fun side stories that don't necessarily follow the canon continuity.   To each their own.

Short answer:  No, it's not canon.  (Head up;  certain fans may throw a hissy fit if you dare to view this as an AU, but once again, it's up to you.  Either way, I encourage you to think for yourself )

That person can’t be telling the truth. If the final season weren’t canon, then the Kavaxas arc wouldn’t be either...I mean, come on, do you really believe that? If Nick really wanted to sell us on that, that you could put these arcs in any order you wanted, then the Kavaxas arc should’ve been the last four episodes of S4 instead. Even then, it’d be hard to say this isn’t the last episode due to both the setting and plot (not to mention the production order of the episodes, and this is the last one); or that it’s not canon due to the fact that there’s nothing in the episodes to confirm where they were was an AU (you know unlike past TMNT episodes which always made sure you knew that), the Chompy flashbacks straight out of S4, that final scenes ending, the fact that it aired, etc. What I’m saying is that a lot of the fans have started this big and divisive controversy (you even have some of the series creators saying different things), that no TMNT fan really knows the answer for sure. However, due to the lack of evidence within the episode that points to an AU, there’s pretty much no choice but to accept MA as canon, like it or not.

If you are going to accuse somebody of not telling the truth, I would recommend the following:  1)  Have evidence that holds up and 2) don't write a comment full of inaccuracies and/or falsehoods.

1) Where in my comment did I say the full 5th season was not officially canon? In the paragraph starting with the word "personally" (that should be an anvil-sized clue right there, to anybody with basic reading comprehension skills who is not being deliberately obtuse),  I said that Season 5 was otherwise a bunch of side stories that don't *necessarily* follow the continuity (this was also said by an individual from the writing team, by the way).   In other words, keep the arcs you like and leave the ones you don't like. Seasons 1-4 comprised the main storyline, with the Kavaxas arc as a sort of epilogue.  That said, if people want to view the entirety of Season 5 as non-canon, for whatver reason,  that's fine.  I am not arrogant enough to try to force them to do otherwise.  I personally view most of the arcs as canon, but to each their own.

2) Mutant Apocalypse was the last arc produced, but it was not the last one to air.   Production order doesn't matter for most of Season 5; it's a bunch of self-contained arcs. The last arc to ever premiere on TV was the crossover, which was also the official series finale. This can be confirmed on any site that lists TV airing schedules, as well as the official TMNT twitter.

3)  The arc itself is inherently non-canon since it so badly contradicts previously established canon (ie, Renet's description of the future that she comes from, which is completely inconsistent with a post-apocalyptic wasteland;  the Mutagen bomb coming out of nowhere despite the defeat/destruction of the Kraang;  massively OOC behavior).  It is incapable of happening in the canon timeline.  I would suggest watching the Turtles in Time episode if that is unclear.  I have seen multiple theories desperately trying to explain away the contradictions, but none have held up.  The theories are fine as headcanons if you want to view the arc as the "true" ending;  but they are inadequate for trying to convince others to conform to your views.  I am well aware that Ciro wanted this to be the canon series finale...for very dubious reasons.  But, that doesn't matter.  The arc does still not logically fit into canon, and he ultimately got overruled by Nickelodeon. 

4) The Chompy flashbacks don't matter.  Why wouldn't Chompy be in Raph's self-insert Mad Max fanfic?   The arc aired, yes....on Nicktoons, and not as the final episode to ever premiere on TV.  That honor went to the much better Crossover arc instead.  

5) The "controversy" was started by certain fans of the arc who are unwilling to accept different opinions.  The fans in the AU camp were perfectly content to view it as an AU, based on the contradictions that prevent it from fitting into the canon timeline, and to celebrate Nick's confirmation of the arc as non-canon;  unfortunately, we have experienced personal attacks from fans of the arc trying to force us to accept it as canon. Normally, I would not bother arguing about a cartoon, no matter how good and/or fun it is.  What I don't tolerate is people trying to prevent me from using logic and thinking for myself.   Plus, it's fun to watch those same people throw tantrums when they can't come up with an intelligent counter-argument. 
Plus, I was appalled by the blatant sexism (even misogyny) of the arc, with the disposal of the female characters.

6)  re:  "No TMNT fan knows the answer for sure".  False.  We know that Ciro wanted the arc to be canon for dubious reasons.  There is proof in an interview he gave, as well as his personal Instagram.  We know that Nickelodeon overruled him and confirmed the arc is non-canon, and instead declared the crossover the official series finale.  The evidence is on the official TMNT twitter.  An official press release for the final DVD refers to the arc as "another dimension".  I am happy to provide a link.  We know that Brandon Auman stated that it is up to audience interpretation whether the arc is "canon" or an AU.  The evidence is on his Twitter.
In the end, the arc is officially non-canon (since Nickelodeon owns TMNT, and they get the final say on what is officially canon or not).  That said, we are all allowed our personal interpretation.  There is nothing wrong with viewing the arc as the "true" ending.  But, there is something very wrong with throwing tantrums and trying to force other fans to accept it as "canon".  People are going to dislike things you like.  It's part of life.

7) Re:  "due to the lack of evidence within the episode that points to an AU".  False.  See point #2.  The arc is inherently non-canon.  Without Renet, the main canon timeline falls apart.

8)Re: " there’s pretty much no choice but to accept MA as canon".  That statement is false and actually quite nonsensical, not to mention controlling.  The arc is officially non-canon and is actually incapable of fitting into the canon timeline.  There is nothing wrong with viewing it as the "true" ending despite that.  I don't pretend to understand why anybody would want this as the "true" ending, but I still respect it.   That said, there IS something very wrong with trying to force other fans to view it as "canon" when it makes no sense to do so.  People are allowed to think for themselves, like it or not.
Me?  I agree with Nickelodeon in this case, and choose to view this nihilistic, polished turd as an AU.
