She might not have lady parts there, but she might be embarrassed to show her happy trail, or her "pubes" trailing upwards from her equine chest. I think it's kind of the same anxiety a minority of women feel when they have visible chest hair.

Her vagina, as you said is on the back of her horse part. However, it isn't shown in the anime, but Okayado lets us see it in "Monster Girl Report", another H-manga made by him prior to Monster Musume. He probably just scrapped that idea because it would have been really hard to cover it in a non +18 anime or manga.
