a theory i have is that, The ship the deacon is looking at, was sent by the engineers to investigate why one of their ships was activated, and then suddenly went off-line.
they find the deacon, capture it, and either it morphs into the queen-mother (leader of all xenomorphs) of its own or they engineer it to become the queen-mother. Β then after it lays eggs, they spread out the eggs to other ships. some ships loaded with the eggs are taken to different areas of space for research, however, over orbit of LV-426, the xenomorphs escape containment and kill the engineers, thus how the ship for Alien got there.

Poor little xenomorph, he missed his flight to LV-426. Well that's okay, because if he went on, Dr. Shaw will probably shoot him into space like the other Alien movies lol.

maybe the promethean Xeno learned how to operate the ships from his host and flies away to clusterfuck the galaxy
