Raph is very protective of Alex manly on the fact that he took care of Alex when he was a small turtle, I think that made Raph more flexible in such situations, but Leo, its his dark part that making him like this. Alex can see things, Leo knows that for sure, making Alex an liability, if Alex has everyone trusting him, he can maybe convince them there is something wrong with Leo, spoiling his plans. Of course Leo doesn't know Alex isn't the type that likes to talk about what he sees because of his past...
