You can use layers? Great! I have a few suggestions then...

If you put the colors on a different layer below the lineart, then you can edit the colors without worrying about messing up the lineart. You could make it so that those white pixels won't appear next to the lines... You could also put the panels and speech bubbles on layers above the drawings.

What I do, is I do all the lineart first. When I'm satisfied with the lineart, I duplicate the layer with the lineart. I rename that layer "color" and put it below the lineart layer. I use the fill bucket to get the basic colors in, and use a brush tool to fill in the gaps that the fill bucket couldn't reach. Using layers will be useful for when you have, uh, colorful backgrounds, since you could keep the characters and backgrounds separate.
