Well, considering that the 501st Legion clone troopers (with the exception of Captain Rex, who had left the Republic because he was able to have his brain-chip removed) aided Darth Vader on their attack on the Jedi Temple, thus it made perfect sense to have them on the same side as Vader, even the Inquisitor Troopers were clone troopers themselves, but only fought for the Empire.
