Because Lupin never spoke up against James and Sirius when they bullied Snape. If he had told them to stop, they might actually have left off, but he didn't do anything. I know that he probably feared they might turn against him if he spoke up, but at the same time I'm quite sure he had some authority with them.
To a person who is bullied, those who stand by and watch are almost as bad as the people who do the bullying. It would be very difficult for Snape to a) not associate Lupin with the bullying whenever he sees him and b) forgive him for his passiveness. Snape is not exactly the forgiving type, and his feelings are often extreme as well. Someone like Lupin isn't likely to leave him indifferent, given their past. I think he hates Lupin (because he reminds him of his being humiliated and hurt) and despises him (for being a coward and never having even tried to rein in his friends). Moreover, Snape is convinced that Lupin hasn't changed.
I don't know if this is the sort of dynamic that the person who requested this drawing had in mind, but it is certainly the reason why it worked for me as an (extreme and kind of comical) idea...

She doesnt ship much slash, let alone SNUPIN. But shipping conflicts aside, I just love this piece for the craft and humor of it. Plus I am a fan of dead characters, so the Lupinskin is a win for this death eater.

I could see Severus doing this if Lupin ever said he was in love with him. Let's face it, that is how things would turn out if Remus went gay over Severus. Severus let him be on the bottom, as a rug! Though it was not Remus's fault that full moon so long ago Severus does have a right to kill him if he ever gets out of line. I like Remus but he does turn into a very dangerous monster once a month. No matter how I like him if he came after me at the full moon I would kill him and mourn the man but not the monster I had to kill.

At least Remus can take comfort in the fact that he's keeping Snape's toesies warm. And that now he can only be literally walked on, instead of figuratively, which is undoubtedly an improvement in circumstance.
