Messy, messier, messiest! I already disliked any attempt to "make" the NX look like a "real" Enterprise by adding the secondary hull, slapping even more stuff on doesn't improve it! "The more they overthink the plumbing, the easier it is to stop up the drain!"
Canting the nacelles down to accommodate the Nebula-esque weapon pod also reinforces the NX's similarity to the Akira-class. This looks like a serious case of panchronitic contamination, someone call TimeFleet!

Well, it wasn't intended to be some sort of super-starship. I think I mentioned this elsewhere, but this design is intended as a stopgap, to give the last few, already-half-finished, NX hulls the torpedo firepower they needed to hold their own in the worst part of the Romulan war, even as newer and more powerful ships were entering service.
As for cross-time contamination- which is supposed to be handled by Temporal Investigations- well...

I've always wondered how long those torpedo pods would last in combat. That's the first thing I'd take out.

Well, it has two support pillars, and presumably a number of internal safety systems, so it's not just an unarmored pile of explosives on top the ship. Also, I don't think the engineers would be dumb enough to route any critical systems through it, so knocking it out would decrease firepower, but wouldn't put the ship out of a fight.

Thank you! It's actualy just a Season 5 NX (NX-refit) with a torpedo pod above it.
The design started from the idea "how did they modify the NX class as the Romulan war becoming a long-range torpedo slugfest?" and kinda turned into my take on the origins of the Nebula design lineage.
