well yes ^^ green or black background and than just cut it out. Also you can use color to alpha tool in GIMP ^^

Oh, normally I do all that in After Effects as we can't actually export video that supports transparency.

Videos are always flat, so what I'm thinking is export the Gmod / SFM video with a full green screen or whatever color you like, once in After Effects, we can throw away the green background and replace with another background you like.

Easy, just eliminate the background by using a specific plugin and then it'll be come transparent. Replace it with the background of your choice.
In Photoshop, take the color that you never use as your background, then wolla, eliminate it by using Magic Wand.
