So according to Word of God, BRVR is the only sentient/"real" thing in Pokemon Channel, so as he became sentient, the game reacted to him.
e.g He didn't personally go into the game's code and make the sky red, rather his angry thoughts and desire to mess up the world turned the sky that way. He doesn't really hack the game in the traditional sense, he just hated the world so much that it changed.

The Jirachi in Dead Channel 2 is his subconscious thoughts; a reflection of his heart. It embodies every pain he feels, like how lonely he is, how much he loves and misses the narrator, and how deep down he just wanted things to be better again. Deep down, BRVR blamed his circumstances and the boring game he lived in more than he blames the narrator.

The Jirachi showed up a little bit after BRVR had initially messed up the world, and when it first appeared, BRVR was actually terrified of it.

BRVR eventually connected that the Jirachi shows up whenever BRVR is feeling emotionally vulnerable so he ends up rejecting it in every way possible.

I also find it interesting to note that the painting of Jirachi was in tact during Dead Channel 1, but was marked up in Dead Channel 2. At some point after his initial encounter with the narrator, his feelings got so strong that the Jirachi left a deep impression on him.

Like, I want to put that into perspective. BRVR wanted nothing more than to taint the innocent childhood world the narrator used to play in, as a form of emotional revenge. He twisted and mangled every bit of the world, except for that painting.

Maybe part of him couldn't bring himself to do it at the time. But after the events of Dead Channel 1, he felt so hurt afterwards that he didn't care anymore.

I think more than anything, that Jirachi represents his lack of closure. In the end, BRVR may like the idea of reconciliation, but the truth is that he's been hurt too much by the narrator to attempt it. But those feelings won't go away, not until the day he dies.
