Long story short, Mabel found a stone in the woods- a wishing stone placed there by Gideon in hopes she would make a bad wish. She makes silly wishes and Dipper tries to get her to wish for something good. In the process they have an argument and she wishes he was never born. Because of this their whole reality shift and since Dipper is only known to Mabel now, he becomes part of false reality and thus Bill Cipher an use him however he wishes. In this case, by taking over his body and fusing as one. Since he is still a tiny part of reality due to his twin connection with Mabel, fusing with him allows Bill to move throughout reality on his own.
