Twilight makes me feel like shes some traveling hermit, or a mage that hides her identity at some sort of monastery. Spike looks super cool and badass as he always does in your art. Rainbow Dash I can't see much, she has a Wonderbolts jacket, does that mean shes on their team now? I don't know. Pinkie has an afro, and an outfit that seems to be from the same era those were cool, and yet somehow it looks pretty good on her. Applejack I love the most here, I love her style and colors of clothes, and her expression just makes me happy for some reason.

really nice job here... way to go with the colour... rainbow look 20% cooler... ^^ the onlu but it would be twilight outfit... it looks quite simple, compared to the others...
just have to admit that rarity and rainbow dash really looks amazing... that being twilight sparkle and pinkie pie my fauvorite characters... pinkie looks good... and twilight... as i said i find her outfit to simple for her...
but vesides that... is an incredible piece of art... keep going with this series and timeline...

I believe Fluttershy looks amazing as she is, but I agree with your thoughts on changing her outfit and hairstyle. She's always (save for the one episode when she became over-assertive) been more reserved about herself but always willing to go the distance to care for her friends. I can only await on what your thoughts will form on paper when you decide what you're going to do.
Twilight is well drawn and I actually concur with how you gave her a cloak. It makes her come off as a sage or someone who has a lot of wisdom to give. To be honest with you, I can actually see her holding an open book in her hand while looking up at the viewer (us) with that exact expression.
Rainbow Dash's jacket I can only assume is portraying a WonderBolts insignia. For some odd reason, though, I can see her giving a thumbs-up gesture over her shoulder which would not only give another "coolness" factor to her, but would also bring in the aspect of her Element, Loyalty, by making her seem to be saying "I've got you covered!"
Pinkie Pie. I... I can't even. All I can say is well done.
As much as I love seeing her smiling, I believe Apple Jack could have a similar expression to Spikes'. In correspondence to her Element, Honesty, I can say she would be able to get away with either expression. Her demeanor becoming serious when the moment calls for it but still being able to smile with her friends even in the face of danger. They know they can trust her and her judgement.
Rarity remains true to her Element even without any gestures. Her expression simply states who she is and her nature; Generosity.
Discord, since he pretty much is the embodiment of chaos, doesn't really need much said about him. He's drawn exactly as how he would portray himself.
Since I've said my (rather long) piece, I shall leave on this note by making the simplest statement.

they all look great but if you don't mind me saying. Fluttershy's look seems a little out of character even for a timeskip a tad bit too revealing if you ask me.

I like your takes on them enough as it is, now we get timeskips? Pinkie looks... well, Pinkie, how else can you say it? She, Rarity and Spike stand out most I feel, even if the latter two've already had timeskip images done, I just like their designs that well. Very nice work.
