Every time I try to, y'know. Use the wand tool and preserve opacity, I could never do the steps. Every time I attempted, it won't let me color over it, instead it goes underneath the line art. This keeps happening v.v

Hmm, depending on what your using, have you tried using the "luminance to transparency" option on Sai? If not, that may be the issue; just hit that and try from there (If you're using another program like Fire Alpaca or GIMP I cannot really help you with it ;; )

You don't; you color the frames one by one and then put it into a thing and convert it to a gif.
