That has happened to me as well. Multiple times. I don't know what causes it, nor do I know how to fix it. All I do know, that is that waiting to continue working on it may be the best option. But I do remember it working when I bucket-filled in some of the pixels, so maybe that will help as well.

oh lord this comment is old. xD I've figured it out if you need help. xD
Have your Selection Tool on Transparent Selection, then select the piece you want to color, Cut, then Paste.
Then take your Eraser Tool, chose the color you want to change for the first box, then have the color you want to change it to in the second.
You want to hold Right-Click, not Left, because then you'll just scribble the whole drawing out.
If you want to change the Eraser Size bigger then the Default Maximum Size, hold Ctrl and press/hold the + Button with the Number Pad on your Keyboard.
You can do the same to shrink the Size with the - Button on the Number Pad, though I haven't tried to see if it works the same way with the + and - on the Normal Keyboard.

Thank you for your help. I do know how to operate the eraser. It was just the tool not working that I was stuck on.
