It's a legal issue. If they called her Lyra, whoever came up with that name could try and get money from them.

They didn't want to make a separate mold for Lyra, so instead they reused Twilight's.

Well, it's designing a new mold, creating the molds, and reworking the existing system to accommodate the new additions. It doesn't sound like much, but that's a lot of heavy machinery to move, assemble, and power. And I'm willing to bet it's not that cheap.
I don't like it either, but that's simply the way things are. Doing all that to make one little toy show-accurate just isn't efficient.
