Theory is that it was Annie, as she was using Marco's gear during inspection, and during the scene where they were identifying the bodies, she was saying "I'm sorry" which I suspect this to be directed towards Marco, because she may have had killed him (directly or indirectly)

When it said that he could have been the one to kill Gunther, maybe he's working with the people in Bertholdt and Reiner's "hometown"?
He could even be working with the Ape Titan, but its less likely than the thing that he's working with the titan trio in my opinion.

but then annie did confess to taking the 3dmg and his corpse might have been an accident on the animators part it happens and i cant remember what his corpse looked like in the manga...
she would not clarify how she took the gear i'm thinking she did end up killing him because she knew about the test subjects a head of time annie was a fucking spy the whole time
